When the software's cleaning function is that aggressive, it makes your PC more prone to problems from the scans-detections-corrections.
A more conservative cleaning function that only deals with more definite error-selecting criterions will cause fewer problems. Some free reg cleaner come with a regularly-updated "blacklist". This "blacklist" contains values that are not to be deleted by the software. This is a nice feature to have to ensure that critical items are not to be deleted. In any event, as a safe guard and good practice, always back up your registry before running any scans.
